I'm running Marlin on a HTwith an E3D with no clicking sounds.
There are reports of bad power supplies though (later shippings I think)

Here's a comparison on the RepRap Wiki:

Though it's fair to say, The 5DPrint firmware isn't a "normal" Sprinter firmware as it does include some of the features that the RepRap wiki says Sprinter doesn't have that Marlin does, so you may also want to look at the list of features on the BitBucket page here for an actual comparison:

good links, thanks NarimaanV.
The only plus side off the top of my head is community support for Marlin.
5D is an in-house project, and while that means they are optimising for the makibox, it will mean slower fixes.

The Makibox firmware is pretty good, and it's a pity they have put in so much work but haven't articulated what it offers. It's really hard to do a fair comparison without combing through the code. That's how I found the great M852 function. It also revealed things that look great but don't work, like the pause / resume functionality.

In practice, having switched to Marlin I find myself using things like firmware retraction and autotemp to simplify life. They're pretty advanced functions, and not for beginners. What's fun about Marlin is that there are so many other people hacking away it it, adding functions and solving bugs. It should make transitioning to another printer easier also, as Marlin is mainstream while 5D print is Makibox only.
